In order to avoid re-generation of the database index structure, we use a single set of optimized parameters and do not allow changing the distance function and search parameters in this interface. Please feel free to contact us for your customized experiments that require testing different parameters. |
In the PDB ids field, you need to enter 1 or 2 pdbs. If you enter 1 pdb id, it will be searched against the ASTRAL-25 (v1.73) database. If you enter 2 pdb ids, they will only be aligned (not searched in the database).
As pdb ids, you need to enter the 4 letter pdb code and 1 letter chain identifier (e.g., 1a6m_, 1gniA), or additionally specify the residue range of interest (e.g. 1gniA389-584). You can also enter a 7 letter SCOP (version 1.73) domain identifier (e.g., d1u7ra1). The Results page contains sample queries and their results.
